3d4d253f8f Stop re-exporting skill APIs from codex-core (#37984)
## What changed

- Import skill metadata and mention helpers directly from `codex-skills`.
- Import host skill loading types directly from `codex-skills-extension`.
- Make the remaining `codex-core` skills module private and remove its skill API re-exports, including the `HostSkillsService` re-export from `codex-core-api`.

7d486ffa94 Honor per-directory bundled skill settings in skills/list (#37979)
## Why

`skills/list` can load multiple working directories in one request, but bundled
skill discovery did not account for different effective configurations across
those directories.

## What changed

- Resolve `skills.bundled.enabled` from each load input's effective config layer
  stack inside the host skills service.
- Include or exclude system-scoped skills for each working directory based on
  that resolved setting.
- Keep bundled skills enabled by default when the setting is absent or invalid.

## Testing

- Add a multi-directory `skills/list` test with bundled skills disabled in one
  project and enabled in another.
- Add config-layer tests for defaults, overrides, and malformed bundled-skill
  configuration.

680934adc4 Encapsulate watchable skill root selection (#37833)
## Why

The app server should not need access to host skill root internals to decide
which paths require filesystem watching.

## What changed

- Add `HostSkillsService::watchable_skill_root_paths` to return non-plugin,
  non-system skill roots for the watcher.
- Make `HostSkillRoot` and root resolution private to the skills extension.
- Update the app-server watcher to consume the filtered paths directly.

## Testing

Add a host service test confirming that user skill roots remain watchable while
plugin and generated system roots are excluded.

33e365b19e Remove the legacy core skill loader (#37457)
## What changed

- Use `HostSkillRoot` throughout host root resolution and loading, including plugin roots.
- Remove the duplicate loader, root snapshot, and product-filtering implementation from `core-skills` now that loading is owned by the skills extension.
- Move and expand loader coverage for discovery, namespaces, filesystem routing, root merging, symlinks, and frontmatter parsing.

## Testing

- Added focused unit and integration tests under `ext/skills` and `skills` for the consolidated loader behavior.

02bc1dd796 Move the host skills service into the skills extension (#36921)
## What changed

- Move host skill discovery, snapshot caching, and configuration handling from
  `codex-core-skills` to `codex-skills-extension`.
- Rename `SkillsService` and `SkillsLoadInput` to `HostSkillsService` and
  `HostSkillsLoadInput` to distinguish the host implementation from other skill
  providers.
- Keep shared loading primitives and skill outcome modeling in
  `codex-core-skills`.

62fd410384 Ignore generated system skills in the skills watcher (#35408)
## What changed

- Exclude `SkillScope::System` roots from watcher registration because generated
  system skills are installed before the watcher starts.
- Ignore events under the system skill cache that arrive through the recursively
  watched legacy user-skills root, avoiding unnecessary cache clears and
  `SkillsChanged` notifications.

07fd04abb1 Propagate remote plugin IDs to skill metadata (#35261)
## What changed

- Carry a plugin's local and remote identities together from plugin loading into
  `SkillMetadata`.
- Resolve remote IDs from the installed-plugin snapshot when available, falling
  back to persisted install metadata only when no snapshot exists.
- Include plugin identity in skill cache keys so identity changes refresh cached
  skill metadata.

## Testing

- Cover snapshot and persisted identity resolution, local marketplace isolation,
  cached skill refreshes, and propagation through plugin skill snapshots.

e83b7841b0 [codex] Reuse parsed plugin skills during session startup (#28844)
## Summary

- Preserve raw plugin skill-root snapshots in the matching loaded-plugin
cache entry, keyed by the effective plugin root identity including
namespace.
- Pass those snapshots through `SkillsLoadInput` as an optional preload,
so session startup reuses plugin parsing while ordinary skill loads pass
`None`.
- Keep plugin skill loading cohesive: the existing loaders accept the
optional snapshots directly, and uncached or marketplace-detail paths do
not create a cache.

## Why

Plugin discovery already parses plugin skills to determine available
capabilities. Cold session startup then scanned and parsed the same
roots again while building the skills snapshot.

This solves the same duplicate-work problem as #28623 while keeping
ownership narrow: `PluginsManager` creates and owns
`PluginSkillSnapshots` only for its loaded-plugin cache entry;
`SkillsService` consumes an optional clone. Entry replacement or
clearing naturally drops the snapshots, with no separate generation,
capacity policy, or watcher coupling.

## Validation

0318381762 Replace SkillsManager with SkillsService (#28705)
## Why

Host skill discovery was still exposed as a manager even though it is a
process-owned service shared by sessions, the app-server catalog, and
file-watcher invalidation. The skills extension also consumed an ad hoc
loaded-skills wrapper instead of a named immutable snapshot.

## What changed

- replace `SkillsManager` with concrete `SkillsService`
- make the service cache and return immutable `HostSkillsSnapshot`
values
- migrate the skills extension host provider to the snapshot boundary
- migrate app-server catalog, watcher, and invalidation paths to the
service

This keeps the service limited to host discovery, caching, roots, and
invalidation. Catalog rendering and invocation remain extension
responsibilities for the next stacked change.

f0a839ea0c Add runtime extra skill roots API (#24977)
## Summary
- Add v2 `skills/extraRoots/set` to replace app-server process-local
standalone skill roots. The setting is not persisted, accepts missing
roots, and `extraRoots: []` clears the runtime set.
- Wire runtime roots into core skill discovery for `skills/list` and
turn loads, clear skill caches on set, and register the roots with the
skills watcher so later filesystem changes emit `skills/changed`.
- Update app-server docs, generated JSON/TypeScript schemas, and
coverage for serialization, missing roots, empty clears, and restart
behavior.

050a2e2668 fix(app-server): speed up shutdown (#23578)
## Why

Pressing `Ctrl+C` or `Ctrl+D` in the TUI could make Codex pause during
shutdown when app-server background work still held outbound sender
clones.

Shutdown tracing against the current `~/.codex` path found three
relevant holders:

- `SkillsWatcher` kept its event-loop task alive until the shutdown
timeout path.
- `AppServerAttestationProvider` retained a strong
`Arc<OutgoingMessageSender>`, which could keep outbound teardown waiting
after the processor task had exited.
- A background `apps/list` task could still own an outbound sender when
shutdown began, causing the in-process app-server runtime to wait for
its outbound channel to close.

## What Changed

- Give `SkillsWatcher` an explicit shutdown `CancellationToken` and
cancel it from app-server teardown so its event loop drops the outbound
sender promptly.
- Change `AppServerAttestationProvider` to keep a
`Weak<OutgoingMessageSender>` and return immediately when it can no
longer be upgraded.
- Give `AppsRequestProcessor` a shutdown `CancellationToken` and cancel
in-flight background `apps/list` work during teardown.

## How to Test

1. Start Codex TUI from a real home configuration.
2. Press `Ctrl+C`.
3. Confirm Codex exits promptly instead of pausing during shutdown.
4. Repeat with `Ctrl+D` and confirm the same prompt exit path.

Focused manual trace validation from the investigation:

- Before the full fix, reproduced shutdown traces showed outbound
teardown waiting on lingering owners, including `attestation.provider=1`
and later `apps.list.task=1`.
- After the fix, fresh real-home `Ctrl+D` traces showed
`app_server.runtime.outbound_state_after_processor_join` with
`owners=none`, `app_server.runtime.wait_outbound_handle = 0ms`, and
total TUI app-server shutdown around `18ms`.

Targeted validation:

- `RUST_MIN_STACK=8388608 cargo test -p codex-app-server`

c579da41b1 Move file watcher out of core (#21290)
## Why

The app-server watcher relocation leaves the generic filesystem watcher
as the last watcher-specific implementation still living inside
`codex-core`. Moving that code to a small crate keeps `codex-core`
focused on thread execution and lets app-server depend on the watcher
without reaching back into core for filesystem watching primitives.

This PR is stacked on #21287.

## What changed

- Added a new `codex-file-watcher` crate containing the existing watcher
implementation and its unit tests.
- Updated app-server `fs_watch`, `skills_watcher`, and listener state to
import watcher types from `codex-file-watcher`.
- Removed the `file_watcher` module and `notify` dependency from
`codex-core`.
- Updated Cargo workspace metadata and `Cargo.lock` for the new internal
crate.

## Validation

408e6218ab Reapply "Move skills watcher to app-server" (#21652)
## Why

PR #21460 reverted the earlier move of skills change watching from
`codex-core` into app-server. This reapplies that boundary change so
app-server owns client-facing `skills/changed` notifications and core no
longer carries the watcher.

## What

- Restore the app-server `SkillsWatcher` and register it from thread
listener setup.
- Remove the core-owned skills watcher and its core live-reload
integration surface.
- Restore app-server coverage for `skills/changed` notifications after a
watched skill file changes.

## Validation

## Why

Skills update notifications are app-server API behavior, but the watcher
lived in `codex-core` and surfaced through
`EventMsg::SkillsUpdateAvailable`. Moving the watcher out keeps core
focused on thread execution and lets app-server own both cache
invalidation and the `skills/changed` notification.

## What changed

- Added an app-server-owned skills watcher that watches local skill
roots, clears the shared skills cache, and emits `skills/changed`
directly.
- Registers skill watches from the common app-server thread listener
attach path, including direct starts, resumes, and app-server-observed
child or forked threads.
- Stores the `WatchRegistration` on `ThreadState`, so listener
replacement, thread teardown, idle unload, and app-server shutdown
deregister by dropping the RAII guard.
- Removed `EventMsg::SkillsUpdateAvailable`, the core watcher, and the
old core live-reload test.
- Extended the app-server skills change test to verify a cached skills
list is refreshed after a filesystem change without forcing reload.

## Validation

- `cargo check -p codex-core -p codex-app-server -p codex-mcp-server -p
codex-rollout -p codex-rollout-trace`
